I have also read in the Owners Manual that you should plug the drive in after you start the car. I have assumed that the number of songs I have means that it is just taking time to load, but it seems that the system has to reload the library each time I turn on the car. I have also tried this with an exFAT formatted drive. The total number of files is just under 5,000 MP3 files encoded at 256 kbps.
